The stomach plays an important but not yet fully understood role for gastrointestinal homeostasis. Alterations to the stomach environment via gastric acid inhibition or gastric bypass surgery modify the intestinal microbiota with important consequences for host metabolism and infectious disease risks. However, whether the stomach supports an intrinsic microbiota that is different from those of the oropharynx and how its composition affects the lower gastrointestinal tract remains largely unknown.
